I like the house with the window is green.
语法错误,【双谓语】,句中有like和is两个谓语,这是不对的.
可以用从句形式：
I like the house which window is green.
或者with词组作伴随状态
I like the house with green window.

不能将句子看成宾语从句，the house with the window看成宾语从句的主语吗？

你的句子已经有主谓语了 I 是主语 like是谓语
with不可以引导从句，只能with+短语结构，作伴随状态

如你所说，I like 后需接that 引导词，不能省略; 并且后面要改为the house with a window is green.
I LIKE THAT the house with a window is green.
这时，green修饰的是house,而非window。句子语法正确，但句义不通畅。
